Can you adjust the frequency with a frequency generator on the fly while the system is booted?

Depend of the board. If there is a PLL anywhere on board (ie: if you see a 33 MHz crystal with a 386DX-33), changing frequency on the fly will cause a desync/resync cycle of the PLL. That's usually OK.
